Timmy decides to go to Jimmy's universe, Retroville, to visit Cindy, because his friends Chester and A.J. aren't available for him. Since Cindy is gone for the weekend, Jimmy and Timmy become friends. They decide to join magic with brains, so they create a super villain with the help of Cosmo and Wanda. Jimmy and Timmy fight over who get's to take Cindy to the Friday the 13th Dance. But, when Professor Calamitous follows Jimmy to the FOP universe, Anti-Cosmo gets him to help his anti-fairy friends escape their prison (which cannot be penetrated by anyone from their universe). Now, the anti-faires plan to halt the Earth's rotation to make it Friday the 13th forever. But the problems had just begun. In an effort to impress Cindy, Timmy uses AJ's Gene Splicing Ray Gun and fuses Jorgen von Strangle and Calamitous together. With Jorgen's powers at his command, Calamitous can finally take over the world and do away with both Jimmy Neutron and Timmy Turner once and for all! Who Framed Jimmy?: Jimmy is framed for a break in at the Retroville Bank. When Carl and Sheen attempt to free him from his incarceration, the three boys end up on a chain gang together. In order to get to town and prove Jimmy’s innocence, the boys must race through the backwoods of Retroville chained to each other with the warden Bueford Lee Stormshuckle in hot pursuit. Flippy: Hugh Neutron is taking up ventriloquism again, and he’s making plans to show off his new skills, and his new puppet Flippy at Lindbergh Elementary’s career day. Jimmy is convinced that his father’s poor puppet show will only lead to total embarrassment, so he implants a chip into Flippy that will draw comedy directly from Hugh’s brain. When Hugh finally performs for everyone, his puppet acts like it has a mind of its own. But Jimmy soon learns that this was no act - Flippy has actually come to life, and he’s absorbing every ounce of Hugh’s brain power.
Carl Wheezer, Boy Genius: Carl’s pen pal, Elke Elkberg from Sweden is coming to Retroville to meet him, and Carl is in a panic. Carl’s been telling her that he is a boy genius, Jimmy is his assistant, and Sheen is a former monkey changed in a lab experiment – and it’s made an impression on Elke. Desperate to keep her impressed, Carl begs Jimmy and Sheen to act in their new roles for the duration of Elke’s visit.

The Evil Beneath: The boys travel to the Bahama Quadrangle to disprove the myth of the disappearances associated with the mysterious site. Their search brings them to the secret underwater laboratory of the insane genius Dr. Moist who has been abducting unsuspecting travelers and turning them into Algae Men.

The evil Jimmy clone is back, and he’s reconfigured the cloning device to make an evil clone of the Earth with alarming side effect – the real Earth is starting to disappear. Jimmy must search through the Evil Retroville and find his clone to reverse the effects before the real Earth disappears altogether. One of Us: A new TV show turns everyone in Retroville into mindless and exceedingly cheerful zombies. Jimmy and Cindy race through town to find the source of the broadcast and turn everyone back to normal. Vanishing Act: To impress Betty Quinlan, Jimmy performs a magic show using a cheap magic kit that’s full of his own technological upgrades. But during the disappearing act, the kit malfunctions, and Jimmy, Betty, Carl, Sheen and Cindy are all sucked into an alternate dimension. Inventions: Spamdini's magic kit with some neutronic modificacions.
Upon encountering the Van Patten rays, Jimmy, Carl, Sheen, Cindy, and Libby have all obtained superheroes' abilities. Sheen can run really fast, Cindy has super strength, Libby can become invisible, and Carl can burp real loud. But only Jimmy's hair has become green, and the others laugh at him because he has no superpowers. Together, the group becomes the N Men, but they kick Jimmy out because he has no powers. Soon, Jimmy finds out that the military is out for them, and Jimmy needs to find a cure to get rid of the superpowers, but he can't find any, and he becomes aggravated, mutating into a freakisly large boulder guy who is out to defeat the others. Will he?
When the entire population of Retroville is accidentally hit by Jimmy’s shrink ray, the Space Bandits abduct everyone with the nefarious plan of marketing and selling them throughout the galaxy as living dolls. Inventions: Mini-transmitors (a.k.a. High frequency microphones with ultrasonic sound transmitors and contact battery sound system)
A Kung-Fu warrior wants to be "The Chosen One" in the temple of Shangri-Llama, but Sheen holds that position, with his ability to put his leg behind his head. So, the warrior kidnaps Libby in order to fight with Sheen and claim the title of The Chosen One as his own.
Jimmy becomes frustrated at school when his scientific lecture is disregarded in favor of making macaroni sculptures. So, when Dean Cain, head of Pomona School of Advanced Physics (a.k.a. Pomona SAP), offers him a chance to enroll in that college to help them win a science grant, Jimmy eagerly accepts. He soon finds, however, that college is a completely different world from elementary school ... a much more challenging one. And when it comes to jealousy of Jimmy's knowledge, Cindy (left behind at Lindbergh Elementary) doesn't hold a candle to new classmate Seymour. When Seymour tries to get Jimmy expelled, he fails and ends up getting expelled himself.
Jimmy and Cindy get into an argument, and to prove each other who's right and who's wrong, they set up a trip taking Sheen, Carl and Libby along with them. The trip turns to go wrong when Jimmy and Cindy fall from the Hover Car and they both get stranded on a deserted island.
Clash of the Cousins: Jimmy and his parents go to the Neutrons little family reunion. All their relatives look like Hugh! Apparently, someone is trying to destroy the family... But who? Who's Your Mommy: Carl gets infected by a "face-hugging" parasite, and becomes pregnant with an alien baby.
The gang enters a script-writing competition, where the winning script will get turned into a movie! The director, Quentin Smithee, chooses Jimmy, Cindy, Libby, Sheen, and Carl (much to Hugh's disappointment) to star in Jimmy's movie, which will be shot entirely in Retroville. During the filming, however, dangerous on-set "accidents" start to happen, and the rest of the kids start to doubt starry-eyed Jimmy and inexperienced Smithee.
After the car company Hugh works for decides they don't need his services anymore, the Neutrons are faced with the awful prospect of moving. To stay in Retroville, Hugh becomes a toy inventor, and the Nanobots return again to wreak more havoc.... Hugh's toy inventions that were improved by Jimmy: Baby Quakers (baby doll's body with a wooden duck's head), plane with a wooden duck's head, pogo jumper with a wooden duck's head, Malibu Death Machine (war tank with a baby doll's head and lubricated with duck grease)
Jimmy, Sheen, and Carl use Jimmy's Chronoarch to look 15 years into the future. Anxious to see more of their successful future selves, they travel to the future, only to find that something has gone terribly wrong. Now, with the help of their future selves, they must escape the future evil dictator and return to the present. Invention: Chronoarch.
A strange meteor lands in Retroville, bearing a mysterious message in an alien language. When Jimmy is finally able to translate and answer the riddle, he, Cindy, Libby, Sheen, Carl, Bolbi, and Goddard are sucked into space - only to find that the message is an invitation to Intergalactic Showdown! Team Earth must learn to work together to win - or lose their home planet! Invention: Wormhole Generator
