As Misato mourns the loss of Kaji, Asuka becomes more withdrawn from the world. The sixteenth Angel shows up and Rei is launched to fight it, but when Shinji arrives to help, she makes the fateful decision to self-destruct to save him. SEELE reveals that only one Angel remains, while Ritsuko shows Misato and Shinji the dark secrets of NERV.

In this episode, we learn all the names of the Angels appearing in the series until this point. The name of the 16th Angel is Armisael, the Angel of Womb, which is appropriate, since the Angel attached itself into Rei's womb. More information.

Shinji: What? Eva's are human?
Ritsuko: Yes, at the heart of every Eva lies a human soul, yet the only thing that can carry a soul, is Rei. These thing are empty husks; they have no right to live. The Room of Guf, is empty. (edit) Rei: Who is this? You? Myself and an EVA. No, I sense somebody other than myself. Who are you? An Angel? Are you one of the beings we call the Angels?
Rei (Angel): Don't you want to become one with me?
Rei: No. I am me. Not you.
Rei (Angel): Hmm, but you shall. It's too late. I will share part of my mind with you. Let me share with you these emotions. This is pain. Do you feel this pain?
Rei: This pain? No, it's different. Loneliness.
Rei (Angel): Yes. Loneliness.
Rei: Loneliness? I don't understand.
Rei (Angel): You don't want to be by yourself, correct? We are many but you are alone. You hate it don't you?
Rei: That is what it is to be lonely?
Rei (Angel): That is what your mind is. It is what fills your soul. You are that sorrow. (edit) Misato: (thinking) Another phone that will never ring... (edit)

Several scenes of animation with Misato and the NERV control operators is recycled for use in the next episode, The Beginning and the End/Knockin' on Heaven's Door.

Before Shinji comes to her rescue, we see Rei crying and her tears falling on her legs, but this is impossible since her entry plug is still filled with LCL fluid.

The Chamber of Guf is a sort of storehouse of souls, when its empty, no more people will be born (since a body with no soul is a shell). This explains the decline in population/birth rate. Heaven's Chamber of Guf is a little different (it's referred to in The End of Evangelion).
