The body of a journalist found at a bio-waste facility turns out to be infected with a deadly virus. The urgency this adds to the team's investigation of the journalist's death is nothing compared to their desperation when someone at the Jeffersonian is infected, and the only way to devise a cure is to solve the murder.

Things are busy at the lab as the team deals with outside concerns while it tries to find a TV producer's murderer. Hodgins dons a molecular gastronomy cap when he attempts to break Finn's hot sauce recipe using his lab equipment, and Christine's misbehavior means Brennan must entertain the possibility her daughter will not be exceptional.

Booth and Brennan look into the death of an undercover cop after his body is found with diamonds inside his body. Their investigation must determine whether the man's time undercover turned him, or the ATM thieves he had infiltrated set him up. Back at the lab, Brennan is volunteered for a documentary of the Jeffersonian made for fund raising. First, though, she must find a way to be likable on film.

The charred remains of a discharged Marine finds the team investigating a group who actively prepare for the apocalypse. Elsewhere, Booth and Brennan have mixed feelings when Sweets finally locates an apartment to rent.

Booth and Brennan look into the murder of a Sierra Leone immigrant whose body was found at a hazardous waste facility stuffed in a barrel. At the lab, Cam and Arastoo's involvement is on the verge of discovery, while Booth and Brennan plan a vacation.

Brennan's newest intern matches her intellectually, but his take on the evidence challenges her to stray from the scientific straight and narrow. Booth, meanwhile, worries her openness to borderline theories may affect his murder investigation.

Booth and Brennan investigate the complicated case of a teenaged boy whose remains shine a light on a horrific school party involving an alleged rape and drugs, and family and friends who must face the reality of the victim's life. At the lab, Finn's involvement in a case full of falsehoods makes him revisit shielding Michelle from Cam.

Brennan's late work day has disastrous results when she is shot by someone at the lab and the team's investigation reveals the shooter has a connection to the Jeffersonian. Meanwhile, at the hospital, Brennan struggles to reconcile the illogical visions of her mother with her absolute belief in science and reasoning.

The dismembered body of a roller derby skater means Angela goes undercover at the rink to find more clues to the woman's murder. Elsewhere, Cam worries over the sheer number of doctor appointments Booth is going to, and presses him for details.

Booth and Brennan investigate two corpses found at the same burial site. The identifications reveal one was a terminal patient and the other her doula, hired to help her process her diagnosis and the end of her life. Booth and Brennan confront the different choices they might make in the same place. Back at the lab, Daisy returns, and her usual cataclysmic awkwardness is overlaid with a little bit extra as this is the first time she and Sweets have worked together since the break-up.

Angela and Hodgins wake up to find a corpse dangling in the canopy of their bed and they soon discover that it was planned by Pelant, who has come back for revenge. Hodgins wants to go after him head on, but Booth tries to convince him that he should work within the system. Later, the Jeffersonian team discovers that the corpse belongs to a Special Forces agent who worked for the largest supplier of mercenaries and Angela and Hodgins decide to start an investigation of their own without the help of the team to protect their family.

Booth and Brennan dust off their dancing shoes when they go undercover as contestants in a ballroom dancing competition while investigating the murder of a dancer murdered just days before her audition for the show.

While investigating a boy's murder, the team allows Avalon Harmonia access to the body after she claims the boy's soul hasn't passed on. Avalon's work causes the scientists to reexamine what they believe about life after death.

A street artist who fell into his own glue while converting a billboard poses a challenge to the team when part of the comedian's body in his glue gets stuck on him. Booth goes undercover at a comedy club to identify suspects, and Angela is drawn to the artist.

Brennan, intrigued by Phil Jackson's management style, pulls all her interns together as a team for a project worthy of the basketball coach's philosophy. She charges them with identifying remains that have been determined unidentifiable. For the team, however, it turns out that naming the bodies may be the easiest part of their task when one of them is from 9/11 and they must decide if he is a victim or perpetrator.

The team is called to identify a woman's mutilated body after it is dumped in a city garbage can. Brennan has difficulty keeping her home and work lives separate after Booth takes pity on Sweets and invites him to stay with them until he has his own place again.

The investigation into the mauled body of a day laborer at an animal expo leads the team to an animal trafficking operation, the operator of which is also the owner of the expo. Elsewhere, Brennan looks at a political career, while Sweets and Daisy face a major change in their relationship.

The team investigates a man who should be dead from a bomb explosion, but whom they find living with his wife when they come to notify her of her loss. Meanwhile, Sweets breaks in a new partner from the FBI.

The body of a high school guidance counselor may be Brennan's ticket home, but first the team must determine if Christopher Pelant is still controlling events behind-the-scenes. Meanwhile, Brennan and her father manage to elude the feds, and the FBI puts the Jeffersonian under the microscope.

Christopher Pelant's appeal of his verdict goes to trial, and Booth and Brennan do everything they can to keep him behind bars. But a new murder with ties to Pelant that the team hopes will put him permanently in prison takes a nasty twist that puts Brennan's freedom in jeopardy.

The crew heads out to LA to work on a film called "Bone of Contention" which is based on Brennan's most recent book; when Brennan finds out that the film lacks authenticity she intervenes to bring it up to snuff; but when a prop body turns out to be an actual murder victim the team must stop working on the film and work the case instead; Booth is also offered a job.

Another body is discovered in the woods. This time the investigation reveals the victim was part of a Hatfield-McCoy-type battle between two families. At home, Brennan's reluctance to accept her father's babysitting services means she must delve into her own family history to understand her feelings.

When remains are discovered in the middle of the woods, the team is called in to determine the how and why this trucking company employee was murdered. Meanwhile, Hodgins has caught the shopping bug, and seems to think he has an unlimited budget, as he augments his lab with high-tech toys. At home, Booth copes with Parker's return from England and the realization he's no longer an "only."

A blue corpse discovered at a landfill inspires squint Vaziri's creative side in a scientific way. His results send the team to investigate a hair salon and its inhabitants. Meanwhile, Booth plans something special for Brennan, who is unhappy with her post-partum physique.

Special Agent Genny Shaw pitches in at the agency with Booth, while Brennan reduces her activities – sort of – on her first day back to work when the team is asked to solve the case of an extreme couponer who was dragged to her death by a big rig. Elsewhere, Cam is unhappy with Michelle's involvement with Finn.
