My favorite is Stargate SG-1. But close behind are Stargate Atlantis, Star Trek DS9, and Star Trek Enterprise.

In the "alien" sense, or does this include shows about the supernatural as well?

I can't pick just one. There's my top five of Battlestar Galactica (the new one), The 4400, Firefly, Star Trek: TNG and Stargate: SG-1. But then there are others that I'm almost just as equally in love with. It was hard enough narrowing it down to five.

7. Hithcikers guide to the galaxy (an absolute classic)
8. New Battlestar gallactica
9. Taken
10 Alien Nation
11 babylon 5
12 Dark angel
13 Hex
14 The X files
15 Roswell
16 Clone wars
17 Hyperdrive. Absolutly loving hyperdrive

I liked X-Files. Lost looks like it could go down as one of the greats. Babylon 5 had the best plot structure ever, but it was drawn out way too long.
