As Sloane's men intercept the SUV carrying Jack and several CIA agents who are transporting the Rambaldi heart, they shoot the windows out of the car as they are shooting at the agents. However, since this was a government car carrying precious cargo, wouldn't the windows be bullet-proof?
The club in Stockholm is - according to Irina - named "Välsmakande", which is a Swedish word that means "Good-tasting" in English. Once again they play on the fact that Lena Olin is Swedish.

This is the last time we see Sydney's house that she and her friends hangs out in since the very first episode. In season 3 we only see it through flashback and what's left of it after the fire.

When CIA acquired DNA of the second double, they compared it to Tippin's to verify he's not the one. Shouldn't they see from DNA right away that person is female?
Dixon, instead of telling Sydney over the comms that they've found her father, tells someone else to tell her. This doesn't make much sense, seeing as he should be able to communicate directly with her.

GOOF: When Sydney and Dixon go to Mexico to find Vargas, she says: "dile que el Triad le tiene otro trabajo" ("tell him that the Triad has another job for him"). In Spanish, the Triad is a feminine noun, so you actually say "la Triada".
Number 47: Di Regno's DNA profile was a code key that allowed the CIA to decrypt page 94 of the Rambaldi manuscript (94 is two times 47).
So, Jack recruited Dixon, yet Dixon never bothered to mention to Sydney that he knew her father was an agent, before she learned he worked for SD-6?
When Sydney meets up with Caplan she tells him that he has "less than 60 seconds" to live. However, due to their conversation, Sydney actually takes more than a minute and 2 seconds total before she gets the pill out of his arm. Meaning that Caplan would've died, unless she was exaggerating how quickly it would affect him.
Goof: Irina's arm is bandaged around the lower arm and closer to the elbow. In the previous episode Sydney shoots her in the shoulder, so her bandage is extremely misplaced.
