Nitpick: Dylan shoots out a window on the Maru in order to manually work a mechanism on Andromeda. But it only took one or two shots from his weapon to destroy the glass, which is highly unlikely, given that any glass on a space ship ought to be a lot tougher than that. If not, a micro-meteor or a simple accident during would have put the ship's integrity into constant jeopardy, and endangered the crews' lives.
This episode marks the first time we see the evolved version of the Magog in this timeline. We previously saw a future version of them in the episode "Abridging the Devil's Divide".
Dylan: What were you thinking, putting in a program like this behind my back?!
Harper: Come on, boss, I do things behind your back all the time. (Dylan glares at him) Did I just say that out loud?
Rhade: Another screw up from our lovable, and soon to be bruised and battered, engineer?
Beka: (asked to select an asteroid) Hmm... every girl's dream: Being asked to pick out a big rock!
Dylan: Being blown into a million pieces doesn't really qualify as dents.
(Dylan turns off Rommie) Dylan: Too bad that doesn't work on you, Harper. Harper: I bet you say that to all the guys. Dylan: Thin ice, very thin ice.
(talking about Rhade's plan) Trance: Dangerous. Beka: Crazy. Dylan: I like it.
Rommie: My emotions are your emotions. Andromeda: Not anymore.

Harper: (Whilst piloting in slipstream) I'm doing the best I can, OK? I'm an engineer, not a pilot!
This is another reference to Bones (McCoy) from the original Star Trek, and his "Dammit Jim, I'm a Doctor, not a ...." quotes.
Star Wars:
When the Maru evades the Magog by hiding on an asteroid, this is similar to when the Millenium Falcon hid from the Empire in Star Wars: The Empire Strikes Back.
