The flashbacks of Hohne's presumed death come from the second season episode "Ouroboros".
Nitpick: Harper says that for him, it's been three years since Hohne died. However, Harper has been on Seefra for three years, so when added to the three years he's lived since Hohne's death in the old universe, it's been six years subjectively since he saw Hohne fall to his presumed death.
Beka: (as she flies the Maru through heavy artillery fire) 'Positive Mental Attitude', my perky mortal ass.
(Andromeda identifies Hohne)
Dylan: And looking pretty healthy for someone whose been dead for 3 years.
Hohne: Oh, dear.
Hohne: Mr. Harper, I understand we'll be working together again.
Harper: Wow. Wow. (not really happy) It's good to see you.
Hohne: It's good to see you, too.
Hohne: Mr. Harper, with your brilliant mind I would think you'd relish a challenge.
Harper: Well, when you put it like that...All right. Let's make history. Again. It IS good to have you back. (hugs Hohne)
Hohne: You're not going to embrace me again, are you?
Harper: (choked up) Yes. (Hugs him)
Harper: Ladies and gentlemen, for those of you keeping score, this is the Harper speaking. Hohne and I are going to be the Co-Dads, platonically speaking, of a bouncing baby teleporter!
Beka: So Dylan wants to dice us into atoms and send us through a black hole?
Trance: Maybe it only sounds scary.
Rhade: (to Dylan) I'll take my chances in the War Zone, thank you.
Harper: Uh-oh. The Suns are destabilizing. If they don't stop, they're gonna, uh...explode.
Dylan (shocked): Excuse me? Repeat that, please.
Harper: They're gonna explode.
Dylan: Ha! Well, that's just...great job, guys .
Beka: I don't know about you, Trance, but I like my parties with men, music and mayhem.
(Hohne dies, again, and Harper sees the message for him that Hohne left behind)
Harper: So, what now?
Dylan: You heard your friend, Mr. Harper. We make our own destiny.
Beka (on radio to Dylan): Oh, do me a favor? Do tell Harper that when we get back, I will be fitting him with a self-kicking butt. Should save us a lot of trouble in the future. Maru out.
Trance: Is there something wrong with Harper's butt?
Beka: Other than the fact that he's always talking through it?!
Doyle: You can't be serious about this.
Dylan: I'm always serious about walking down corridors.
Beka: I've never seen air cover this thick. It should be against the law.
Doyle: Everything in the Seefra System should be illegal.

"Reverse the polarity (of the neutron flow)" is a phrase typically associated with the Third Doctor from Doctor Who, played by Jon Pertwee, as his way of dealing with technobabble that he was required to speak in that show.
