Seven
When Archer enters Dr. Krieger's apartment, there are dozens of air fresheners in the shape of pine trees hanging from the ceiling. This is a reference to the film Seven and the scene where Mills and Somerset enter the room where the "Sloth" victim had been kept.
The Graduate
The end of the episode alludes to the end of the Dustin Hoffman movie, The Graduate. In both stories the two runaways board a bus after fleeing a wedding. Then, as "The Sound of Silence" starts playing, you see doubt creep across their faces.
