While Reggie, Bob and Jake are playing scrabble, Jake puts down the word "quark" which is a group of six elementary particles with charges of a magnitude one-third or two-thirds that of the electron. It is also the name of a character played by Armin Shimerman in the television series Star Trek: Deep Space Nine in which Terry Farrell played Jadzia Dax for 6 years.
When Mr. Pearson asks to use the restroom, the door he goes through has a sign that reads Restrooms. This is actually the women's restroom during most of the series, while the men's restroom is located in the hallway closer to the exam rooms and Becker's office. Only a few episodes in Season 4 have the Women sign replaced with the generic Restrooms sign.
When Becker takes a look through the ceiling panels and he sees the rat, you can see him saying something with no audio. Then the screen goes black and we hear just the audio: "Oh sweet Jesus!" It seems that the audio and video got out of sync.

John Becker: I kind of envy Brad Pitt, because he's not involved in this conversation.
Linda tells John that she is a Libra (and that it should have been obvious), thus making her birthday fall between September 23 and October 23.
