The return of Roger's driving scene from the first episode was not originally the planned ending for Act 26. The original ending was changed for being too "conclusive" when Adult Swim asked that the ending of Act 26 would be left more open in the case that future episodes were to be produced.

There has been a certain amount of debate due to Gordon's comment that Roger isn't one of his beloved tomatoes--some have taken it to imply it means that Roger Smith isn't a tomato at all. However, the actual quote is "Of all my cherished tomatoes, Negotiator, you aren't one of my beloved ones."
In this context, it is probably safe to say that what Gordon means is that while Roger Smith is indeed one of the tomatoes, he is not one that Gordon was watching closely or one that he expected much out of.
