The murder of the two boys featured in "Spacemen in the Crater" and the kidnappings and murders that contributed to a book written about the gravedigger prior to the time of the episode are never mentioned. Why were none of these charges brought against Heather Taffet? Also, although Booth dropped the charges of his case, she should be charged for the murder of Thomas Vega in "The Hero in the Hold."
During Hodgin's testimony, when he states the scientific name for the dust mite Caroline says, "For those of us who don't speak 'insect,' what is that, exactly?" Although Caroline wouldn't be expected to know this, a dust mite is actually an arachnid, not an insect.
Goof: When Brennan confesses to Booth that she has nightmares and they hug, her head is resting on his left shoulder. But when the take cuts to Booth, her head is on his right shoulder.
Bones: I'm tired of ... of all of it. I'm tired of dealing with murders and, victims and sadness and pain.
Booth: Well, Bones, that's what we do. All right? We catch the bad people, and we make the world a better place.
Bones: No, Booth. That's what you do, and somehow, I got caught up into it.
Booth: Wait a sec. Hold on. You were dealing with dead people long before we got together.
Bones: As a researcher, an anthropologist. That's how I can make the world a better place.
Booth: And you do. Come on. You make the world a great place.
Cam: (about The Gravedigger) We all knew she was guilty so, someplace, we assumed that in a just world she'd pay for what she did.
Sweets: That assumes a just world, I'm afraid.
Cam: These ... are my people she hurt, my friends. I should ... be able to do something.
Sweets: I know.
Hodgins: Are you kidding me?! Is it really that easy for you to forget what happened to us?!
Bones: (confidently) I will never forget what happened to us, or to Booth, or this boy. You are not the only one suffering, Dr. Hodgins. But your emotions have no relevance, not if we want to convict Taffet.
Bones: (about The Gravedigger) She may be amoral, but she is brilliant.
Booth: Well you're more brilliant.
Bones: What if her dispassion makes her more logical? What if that gives her an advantage over me?
Booth: Wait a second. Now you're upset because you're not more like a psychopath?
Booth: You okay?
Caroline: Oh you mean because this case is a career killer? I'm cute, I can always find a job.
Brennan: I have nightmares, Booth ... Hodgins is bleeding ... you're drowning. I- I can't help anyone.
Booth: Look, all right, you know what? She's never gonna get the better of you, all right? Just no. All right, I promise. Okay? (she hugs him)
Brennan: I have this sense that everything's changing, Booth.
Booth: Not everything. Look, we're still partners, right? And- and- and Taffet, she's- she's put away I mean, you're feeling good about that, right?
Brennan: You almost died, Booth. That could happen again, what if next time I can't get to you?
Booth: That's not gonna happen again.
Brennan: I, envy your ability to substitute optimism for reality.
Booth: You know what? Maybe you just need to, take some time off. Go to a beach, lay in the sun.
Brennan: I might need more than a little time.
Hodgins: (nervous) Barely keeping it together here Ange.
Angela: Well you were uh, you were sane enough to marry me.
Hodgins: But I don't feel strong enough to tell anybody yet. I feel like she's still got me locked up, you know? I mean when I see her there's just this um, anger ... I mean this kind of helplessness that k-
Angela: I know, I know.
Hodgins: When I was buried in that car, I didn't think I was ever going to see you again. And now I feel like she's still in between us.
Angela: Well she's not. Look at me. She's not. Nobody can get between us.
Bones: (to Angela and Hodgins) Best wishes for a successful blending of familial obligations as well as monetary and property consolidation. (everybody stares at her) What?
Brennan: Caroline said you can't give expert testimony if she's prosecuting your case.
Booth: I told Caroline to drop my charges too. ... I'm not gonna let you do this alone. (pauses, Brennan looks at him) She goes to the judge tomorrow morning at 10 and then we can dive in on all this.
Brennan: Thanks Booth.
Booth: We're partners, it's what we do, right?
Caroline: So how's your girlfriend holding up?
Booth: She's fine ... she's not my girlfriend.
Caroline: Oh, so those little looks between you...
Booth (shrugs): Nothing.
Caroline: Right. I hope you're more believable on the stand.
Bones: I don't want you to kill people for me. Just buy me a sweater like a regular dad.

Terminator 2: Judgement Day: In the first scene, Brennan's nightmare, she grabs a chain link fence with both hands and shakes it. This shot strongly resembles part of Sarah Connor's dream sequence in Terminator 2 where she is shaking the fence, attempting to warn people on a playground of impending doom (the nuclear holocaust).
The final scene of this episode is clearly a recreation of events that Booth and Brennan recalled in the 100th episode, "The Parts in the Sum of the Whole." In both episodes, Booth and Brennan are talking outside of a bar-type establishment after having some drinks, and to Booth's dismay Brennan takes a cab home, leaving Booth behind as she looks at him through the back window of the cab. The cab number is even the same in both episodes -- 5260. Additionally, the future of their partnership is being seriously threatened in both episodes.
