At the end of the episode when Booth and Bones are in the graveyard, the ghost of Teddy Parker appears and talks to Brennan, and Brennan responds, not knowing that he's a ghost. However, later in the season, in the episode "The Critic in the Caberet," Brennan says that due to a tumor Booth had, he experienced several hallucinations, one of which she says was Teddy Parker. If Teddy was a hallucination, then how did Booth get off the ship on his own, and more importantly, how was it that Brennan saw and spoke to Teddy?
Goof: When Booth escapes from the yellow tank, he uses his keys to unscrew the bolts. The bolts were not fixed though, making tightening the screws around them impossibile without having access to the bolts themselves. Thus the Grave Digger could not have been able to lock Booth in the tank unless she was in it herself.
The recording that Angela plays of the call from the Gravedigger (from back when Brennan and Hodgins were buried alive) is not that same as the one that Booth played back on his phone in the episode "Aliens in a Spaceship."
Booth reveals in this episode why he named his son Parker. Back when he was a sniper, Booth was the sergeant for a man named Teddy Parker. He named his son after Teddy because Teddy died under Booth's watch, leaving Booth feeling responsible for his death.
Teddy Parker's Ghost: Beautiful day. Makes you glad to be alive, doesn't it? Bones: Yes, it does.
Jared: So you want me to steal the remains of a murder victim from the F.B.I.? Brennan: Yes, as soon as possible, please. Jared: I can make a few calls. Brennan: No, this is not a situation where you make a few phone calls. Jared: That's who I am, Tempe! I am the guy who makes a few calls. Brennan: Booth has never turned his back on you. You are a selfish coward, and you never deserved him!
Brennan: Sweets you- you shouldn't be here. The Grave Digger said no FBI involved. Sweets: I'm a psychologist not an agent. Cam: An FBI psychologist. Dr. Sweets, get gone now. (Sweets leaves)
Bones: Do you need directions? Booth: No, I do not need directions because I am driving. Bones: My GPS can provide perfect directions, in several languages. Booth: Oh get this, okay Parker got me this new watch, that does the same thing. Bones: Oh? Several languages? Booth: No. Bones: Well then it's not the same thing.
Teddy Parker: What they do Sarge is they sink ships for reefs. They, get school kids to do all the decorating. Booth: Why? Teddy Parker: For fish why else? Fish love decorations.
Teddy Parker: So, just to sum things up, the ship's about to explode and now there's no way to stop it. Booth: Rub it in, I got you killed twice.
Teddy Parker: Sarge ... one more thing I gotta tell you. No way you're gettin' the deposit back on that tux.
Booth: We have 6 hours and 23 minutes. (turns to Teddy) What? No ideas? Teddy Parker: According to you I'm already a ghost, as a result I got no sense of urgency.
Angela: You stole evidence? Hodgins: You don't know what it was like, being buried in that car. Brennan: I do! I was there. Hodgins: I know. And if we turn over that evidence we will never catch the Grave Digger. Camille: Booth only has nineteen hours. Hodgins: Okay, okay! Then let's just take ten of those hours and see if we can do both. Brennan, I'm telling you the answer is there. (pauses) Ten hours. Brennan: Eight. And Dr. Hodgins is never left alone. Angela: You don't trust him? Brennan: No I don't.
Hodgins: You gotta get your hands on some truth telling drugs. Sweets: What? Hodgins: Would you rather torture her? Jared: I know a little bit about that. Sweets: No! What? We don't do that. Brennan: Booth will die. Sweets: Character is who you are under pressure, not who you are when everything's fine. We're the good guys. We don't- we don't torture people.
Teddy Parker: You got a partner now? Booth: Yeah. Teddy Parker: You two tight? Booth: (pauses) Yeah, I mean we're, uh ... you would, you'd like her. She's ... Teddy Parker: Her? Way to go Sarge!
Sweets: (looking at the monitor) Oh uh Angela, this pointy bit here just got way pointier.
Cam: You're late! Bones: I know. It took me longer to get dressed than I thought. But don't worry, my GPS will get us there on time. Angela: (laughs) It's not a time machine, sweetie.
Booth: Alright Bones listen, don't worry. I will be there when they crown you super scientist. I will be the guy ... in the 'Cocky' belt buckle, and snazzy rented tux.
Hodgins: I gotta say, it doesn't seem to be the smartest move to just hand over this evidence. We need to be rational. We should maximize the chances to catch the Grave Digger, not minimize them.
Teddy Parker: Hey, you got any kids Sarge? Booth: Yeah, I got a boy. Teddy Parker: What's his name? Booth: Uh you're probably gonna take this wrong ... Teddy Parker: Why, what'd you do? You name him somethin' stupid? Like- like Cutter? (Booth doesn't reply) What Tanner? Brady? (Booth sighs) Oh God you didn't name him Sebastian. Booth: Parker. I named him Parker. Teddy Parker: (pauses) That's my name.
Teddy Parker: I need you to tell Claire I loved her. Booth: You never told her. Teddy Parker: I was twenty. I didn't know how to say it. Booth: Well, you say "I love you." I mean, what's so hard about that? Teddy Parker: What? You never loved somebody and didn't say it to 'em? (Booth just looks at Teddy and doesn't respond) See maybe that's why I'm here. To get you to say "I love you" to somebody.

The contraption Booth was "stuffed" in was very similar in appearance to the yellow submarine from the 1968 Beatles' movie "Yellow Submarine," which was also the name of a song and album by the band, the latter of which was released in conjunction with the film.
