Machin shouldn't have been suspicious of Captain Scarlet at all. Most of the accidents happened long before he even set foot on Koala Base.

After the incident in the hovercraft, Johnson and Machin remark that they were lucky to come out of it alive. Very lucky in fact, given that they were still clearly sitting in it with their seatbelts on only seconds before it exploded.
Machin was said to have broken his ankle, but his wounds only indicated a deep gash on the thigh.
Captain Blue's flashback to the events at the Car-Vu (from "The Mysterons") shouldn't have contained the scene of Captain Black giving instructions to Captain Scarlet as he wasn't present to witness it and he didn't even know Black was still alive at that point in the series.
