perhaps his five percent of dog dna gives him some sort of pack heirarchy awareness... perhaps he actually thinks that Carl IS his master... like in a dog/human relationship... and therefore does not question Carls actions unless he actually hurts or really mistreats him... unless some actual physical pain was granted Carl2.... i fail to see how he would understand that the normal ways Carl uses or 'mistreats' him were in anyway bad or unfair... however i think, just for the sake of realism- unless all five percent of the dog dna went to the brain, it must be odd. so i suppose much of it did... for all of his doglike behaviour is just that, purely behavioural... purely from the brain. after all he doesnt have a tail.
