Ellie gives birth to her baby and they named her Clara.
Goof: After Morgan and Chuck apprehend the correct engineer, Roni Eimacher, the strap that they use to tie his hands together mysteriously moves from one side in the first shot to the other in the second shot and then back in the third shot within a couple of seconds.
Goof: When Morgan gets shut inside the room with the lasers the end of the gun he's holding gets cut off by one of them, yet when we see him again, a few seconds later, he throws on the floor a complete "un-cut" gun.
The engineer who designed Hydra is named Roni Eimacher. "Eimacher" means "egg-maker" in german, which refers to the fact that Hydra has the shape of an eyeball.

Morgan: Thank you. Thanks. And thank you for this. Although I don't think it's going to... fit over these shoulders. My lats have been, uh...(while trying to be manly Morgan realizes the jacket is a perfect fit) It's, you know... It's just-just kind of, barely.
(Chuck and Morgan infiltrated onto Volkoff's ship.)
Morgan: You never told me you were gonna be wearing something else underneath that wetsuit.
Chuck: Morgan, are you telling me you're not wearing any clothes under there?
Morgan: Underwear, Chuck. I'm wearing underwear. I mean...'cause how do you even fit anything else under there? Where does it all go? It doesn't matter, doesn't matter. You know what? I'm cool like this. I look like a seal...a seal that does yoga.
Morgan: Yoga seal.
Chuck: Yoga seal. All right, just...
Chuck: Just don't squeak.
(Chuck shoots the armed guards with tranq darts, then he turns to his mother.)
Chuck: When we get back, we need to have a serious talk about the benefits of tranq guns.
(Devon is looking at newborn babies in hospital.)
Casey: Hey, Awesome. Heard Ellie's in labor. Where is she?
(Devon looks toward her hospital room.)
Casey: Why aren't you in there?
(Devon is trying to explain, but can't find words.)
Casey: Oh, Listen, don't make the same mistake I did. I missed my daughter's birth, missed her whole damn childhood. Alex's mom had to raise her all on her own. There's not a day that goes by I don't regret that. Now you get in there. Move it!
(Devon nods affirmatively.)
Lester: We did what we came here to do Jeffrey. Cover song by Cover song, we are shaping the youth of America!
(The police forcibly escorted them out of the hospital)
Jeffrey: I'm not allowed to do that anymore!
Lester: (disgusted) Eew, pregnant women.
Jeffrey: (happily) Ooh, pregnant women.
Chuck: Uh, General, General, can we borrow a van?
General Beckman: Agent Bartowski, you just arrested Alexei Volkoff and obtained the Hydra Network we have spent the last 20 years searching for. Lieutenant, get this man a chopper.
Chuck: Technically, I guess you could say that in the end, it was Stephen J. Bartowski who took you down. Fitting. Don't you think? You know, my father... he taught me a lot of things. Like, looks can be deceiving, fight for your family, and of course, never use a gun unless you absolutely have to. Yeah, I probably should have told you, I have this... thing about bullets. I was never going to kill you, Alexei. After all, I am my father's son, aren't I?
Volkoff: You've been talking to Orion every day for years. Night after night, behind my back! That's why you didn't want me near you.
Mary: I have no idea what you are talking about.
Volkoff: Stop lying to me! You knew your husband was alive. You knew the whole damn time. I believed in you.
Mary: You want the truth, Alexei? The truth is, my husband, alive or dead, will always be ten times the man you are. And every moment that I was with you, I was thinking of him.
Mary: We're as close as we're ever going to get. Tonight, whether or not we find the Hydra, you're going home.
Sarah: What do you mean? No, I can't. I promised Chuck that I wouldn't come home without you.
Mary: Yes. I made a lot of promises, too. I don't want you to become me. And I will not allow my son to become his father. So, tonight, it ends.
Devon: Listen, I got to run. I still got to find someone to make Ellie's placenta into vitamin pills.
Chuck: I... have to unhear that. How do I unhear that? I don't know how to unhear that.
