In the opening scene with Jeremie and Aelita, the sign in front of Aelita's old house says "Ermitage" instead of "Hermitage."
Jeremie says that the Scyphozoa is implanting something in Aelita, but the window that opens is the same one as when it drains her memory. The number is at 490 when Jeremie is next seen typing, which then flucuates up and down. It returns to 490 when Yumi asks for back-up.
When Odd enters Jeremie's dorm, and when Jeremie leaves, the keyhole is on the inside instead of the outside.
The home row keys including the enter key are much shorter in height than the other keyboard keys when Jeremie says "Virtualization!"
Jeremie: Don't touch anything else! Odd: No problem. You know me. Jeremie: I do. That's the problem.
Odd: I just have to send Anaïs my best photo. The one with my killer smile and she'll be eating out of my hand. Ulrich: If you ask me, you'd be better off sending a picture of Kiwi. She loves little dogs. Yumi: How do you know that!?
Odd: Incredible. I can't get her to notice me whatever I do. Ulrich: Well, you could try growing a few inches. Odd: (angrily) Wanna try wearing today's lunch!?
Yumi: Odd, you only took two rounds of seconds. Are you sick?
Ulrich: (referring to the Scyphozoa) Ugh, I forgot how ugly it was. Yumi: I thought you liked seafood. Ulrich: Not the nasty type.
This is the final appearance of the Scyphozoa.

Jeremie reveals that Aelita would be technically 22 years old around the time that this episode takes place.
Aelita was home schooled when she lived at the Hermitage.
It's implied that this season is set in 2003, as Franz Hopper was last seen 9 years prior, which was stated as 1994 in "The Key."
Aelita's fake identity is the orphaned child of Franz and Anthea Stones.

Running gag: Ulrich making humorous remarks to seafood when fighting the Krabs and Scyphozoa.
