Colossal Boy is taken out by Brainiac 6. However, in the next scene he later appears alongside the other Legionnaires while they are still reacting to this.
When Superman confronts Brainiac 5 in front of the battle cruiser, you can see that his cape is blowing, even though there is no air in space.
The High Chancellor initially refers to Mordru as "Mordu."
When the Legion and Zyx first land on Zarok, Zyx seems to fly down by himself, however, later Kell-El has to carry him when they're flying.
Both Lightning Lad and Cosmic Boy himself identify Cosmic Boy as the Legion Leader. However, as established in last season's "Sundown," Bouncing Boy is the current leader of the Legion.
Trivia: As per tradition, Cosmic Boy, Lightning Lad and Saturn Girl are the founders of the Legion. According to this series they were then joined by Triplicate Girl, Phantom Girl, Element Lad, Tyroc, Bouncing Boy, and Sun Boy.
When the Legionnaires fly onto the bridge of the Cruiser to confront Terra Man, Duo Damsel is shown as a pair of her "united" form. This is fixed in the next shot.

When Chameleon Boy checks his reflection to see if it's Ronn Karr at the end, when he leaned away from his reflection, Ronn Karr leaned forward with him, when he should have leaned back as Chameleon Boy did.

Chameleon Boy changes into a small, buck-toothed alien quadroped while in battle. If you look closely (or slow the footage), you see the face of the animal begins forming from his rear end.
Kell-El in this season of Legion appears to be a reference to the Superman clone in the comics Superboy/Kon-El. The costume and the hairstyle are all reminiscent of Superboy after he attained his Kryptonian name Kon-El from Superman. Superboy first appeared after Superman was believed dead after his first bout with Doomsday.
In "Champions", the handle of Persauder's axe was bitten in half by Kam (Matter-Eater Lad). But when the Legion retrieve the Fatal Five's weapons, it is one piece, without explanation. It's unlikely that the prison guards would repair a felon's weapon.
While in prison, only Mano's right hand is shackled, to prevent the use of his powers. But he has been seen with the same power in his left hand in previous episodes, so it should have been shackled too.
Trivia: Alexis can be seen in the prison containing the Fatal Five, when the Legion breaks in to free the villains.
When Phantom Girl is operating the Legion cruiser's weapons systems her line "I've got a lock" is interpreted by closed captioning as "I've got a rock."
As they look on at the Sun-Eater, Sun Boy's hair and Star Boy's cape blow in the wind... even though they're in the vacuum of space.
Around the line "I don't have time for a science lesson." (after the Substitutes contact Brainiac 5 for the first time), if you watch Brainiac 5's hands, you'll see his ring is missing.
After the Substitutes contact Brainiac 5 for the first time, another error appears. On the line "What's the important news?", his flap (the name they gave the character's speaking action) doesn't match his line.
When Chlorophyll Kid was introducing himself, Superman was supposed to say "Thanks for auditioning" only. Instead, he said "Want to show us what you can do?" at the point he was supposed to say the previous line. If you watch his mouth, you'll see it doesn't move when he says "Thanks for auditioning", and the line "Wanna show us what you can do?" doesn't match his lip movements.
