A young female museum research tech, Jennifer Abernathy, is examining a skull late at night when an unknown assailant kills her and steals the artifact. Because the museum is on federal lease, the FBI is called in. A notebook of calculations is found on the body. Using what he knows about carbon dating, Charlie is able to finish what the woman was working on and determine the stolen skull was somewhere around 10,000 years old. The team goes and talks to the tribal leader, James Clearwater, but he denies everything. They later get a call that the museum curator, Dr. Kenneth Hill, has broken into Chief Clearwater's house and has stolen calculations telling where some burial grounds are. The FBI calls in Charlie and, as always, he figures out where the supposed bad guy is. They go to the dig at the school yard and arrest Dr. Hill, but denies he killed the woman and/or steal the skull. They go talk to the security guard, Frank Lopez, who admits to letting Chief Clearwater into the museum so he could get his name back on the list so he could get his mother's rightful share of the money from the tribe's casino. They then go to the tribal leader to arrest him, and he explains to his lawyer, Thomas Morris, what he did before giving up without a fight. In the final scene, Charlie chases Don around trying to give him a hug.
