The Machine's initial review of events includes a surveillance camera shot of Root in the library cage. However, Finch is deliberately keeping Root out of contact with The Machine. Even without sound, she could easily communicate with The Machine via camera in several ways, from lip-reading to writing down a message (if she is allowed paper and pencil) to arranging book covers to form messages.
