To create a distraction, an Electrode rolls by and explodes in front of Ash. When the smoke clears Pikachu and Togepi are gone. They find out from Officer Jenny that the same thing has happened to many others. They believe it is some sort of psychic Pokémon behind all of this, because Jenny's Gastly is not effected. Meanwhile, Jessie and James are on the island and Meowth suddenly leaves them. They follow him to the source of all this, it is the work of Butch and Cassidy. She is narrowly saved by Brock and immediately falls head over heals in love with him. Introducing herself as Temacu, she insists Brock and his friends stay with her at her father's house. They agree, but what will happy when a girl actually loves Brock and will do anything for him?moreless

      Ash and the group stop by a river to have a quick lunch. Pikachu hears something and notices another Pikachu nearby. The other Pikachu is younger, and accidentally falls in the river. Pikachu jumps in to save it, and the two are quickly overpowered by the river. Ash tries to help, but cannot reach the two in time. Just before the two fall off a waterfall, a whole group of Pikachu arrives and pulls the two from the river. Ash's Pikachu is quickly accepted in this group. As Ash witnesses all the fun Pikachu is having, he begins to think that maybe this I where Pikachu really belongs. Meanwhile, Team Rocket decide to steal all the Pikachu instead of just Ash's in hopes they will get on Giovanni's good side.moreless

When they find the source of the river, they find out that the river flow is being blocked by a sleeping Snorlax! They convince the owner to play his pokéflute to wake up Snorlax, but the river still does not flow, as there is a mess of vines blocking the passage. They try to cut them away, but there are way too many, so they decide to wake up Snorlax again. However, this is easier said then done, especially when Team Rocket come to steal Snorlax.moreless

On the way, they discover that they are descendants of "The People of the Water" and they are trying to deliver the egg of Manaphy back to the Sea Temple along with Jackie. Soon, the pirates, lead by Phantom, return looking for the egg. The egg hatches and Manaphy soon becomes attached to May. Phantom reveals that he wants to capture Manaphy so it can guide him to the Sea Temple, and its treasure, the Sea Crown! After escaping Phantom, Ash, May, Brock, and Max must help Jackie, Lizabeth, and the others to bring Manaphy back to the Sea Temple before Phantom gets his hands on it, and the Sea Crown!moreless

Meanwhile, Togepi gets separated from the group and everyone goes searching for it. Togepi ends up with Team Rocket who deliver it to Giovanni, who wants nothing to do with it. He is then called away on important business and leaves the gym in the care of Jessie, James, and Meowth and hands them pokémon to use. Ash and the others arrive back at the gym only to discover that Togepi is inside. Once inside they find Gary and wake him up and they talk about what happened. Team Rocket then shows up for a battle with Ash. He agrees to a gym battle, but it may have some shocking consequences if he makes a wrong move.moreless

Pikachu reluctantly enters the battle only to discover its opponent to be a Raichu, its evolved form. After a short battle Pikachu is overwhelmingly defeated. At the pokémon center Ash wonders what he can do to win. Nurse Joy presents him with a Thunder Stone which would evolve Pikachu into Raichu and make it more powerful. Now he must choose whether or not to evolve Pikachu just to beat one trainer.moreless

After Meowth lights the fuse Ash and Squirtle try to put it out, but they do not make it in time. The explosion causes Ash, Pikachu, and Team Rocket to all fall into an underground cave. The cave is home to the ancient pokémon Kabuto, Kabutops, Omanyte, and Omastar. The four quickly attack them, but the real threat is on its way. Soon an Aerodactyl appears, and decides to take Ash for a ride.moreless

When Ash arrives at the meeting point, Team Rocket reveal themselves and capture Ash and Pikachu and begin to take him and Pikachu away. Ash manages to escape, but Team Rocket is in pursuit. Now Ash must race back to Indigo Stadium before he is disquialifed for not showing up, while at the same time dodging Team Rocket's attacks.moreless

Aboard the ship bustling with Pokémon Trainers, Ash meets a distinguished gentleman who suggests they make a Pokémon trade. Ash exchanges his Butterfree for the gentleman's Raticate. Just then, the SS Anne is taken over by Team Rocket who had arranged the party as a ploy to steal Pokémon.

      Ash and the other seek shelter from the rain inside an abandoned theater house. However, it turns out that the place is not abandoned, as they meet a young girl named Duplica that likes to mimic people. Duplica loves to put on acts wit her Ditto, but she has one small problem. When her Ditto transforms, it can't change its face. Ash, Misty, and Brock decide to do anything they can to help her, though their efforts come up short. Meanwhile, Team Rocket plan to steal Ditto so that they can have it transform into Dratini for Giovanni.moreless

Now Ash must work quickly to unfreeze and get Charizard back to full health again so he can challenge Tad again. When a mysterious woman by the name of Kidd tracks down Mew, Mew disappears and takes an injured Pikachu and Meowth to the Tree of Beginning. At the same time, Lucario is set free from the staff Ash holds, mistaking Ash for Aaron. Lucario reveals that Aaron was no hero and abandoned the queen, along with trapping him in the staff. With Trip defeated, Ash manages to advance to the second round along with Bianca, Cameron, Virgil, and Stephan. The second round soon begins with the first match being Cameron vs Bianca. The battle gets off to a great start but only one will win and advance.

As they try to make their escape, the winds of the mountain toss them around and they wind up on top of the mountain. There, Domino reveals that she is actually a member of Team Rocket, and sends everyone on the balloon crashing into the lake on top of the mountain. After making it back to shore, Ash and friends once again encounter Mewtwo and his clones, and are soon caught up in the struggle between Mewtwo and Giovanni. Giovanni still wants to capture and use Mewtwo for his evil purposes, while Mewtwo wants to live a peaceful life with its clones and protect Mount Quena. Ash and friends vow to help Mewtwo in its quest, but will they be able to stop Giovanni, Domino, all of Team Rocket, and all their advance machines?moreless

Ash does not want to, so he Misty, and Brock decide to help Chigusa train with her Hitmontop and prove that she can defeat Shiro the next day. She asks Ash to throw her bag to her, but he doesn't throw far enough and it lands in the water. When Misty goes to recover her bag, there is a Golduck hanging from it. She believes it to be hers and is super excited to use it. However, Golduck may not be all that it seems. Meanwhile, Team Rocket is planning on stealing Golduck.

However, their little arrangement does not last long before Mewtwo destroys his lab and goes back to New Island. Meanwhile, Ash, Misty, and Brock are having a seaside lunch when a trainer comes by and wants a battle. Ash agrees and easily beats him, causing a Dragonite to appear and offer him a invitation to the visit the world strongest trainer on New Island. Ash accepts, but due to a storm the boats to the island have been cancelled. Ash, along with a few other trainers brave the storm and cross the ocean storm and land on New Island. There, the world's strongest trainer reveals himself to be none other then Mewtwo. Mewtwo. Mewtwo is planning on destroying the world with his storm, and the only ones who will survive will be himself and wild Pokémon. Ash and the other trainers try to resist, but Mewtwo captures all of their pokémon and clones them. Mewtwo then pits his army of clones in an all out brawl against the other trainers, while he confronts what he believes to be the cause of his problems: Mew. Now Ash and the other trainers must stop the horrible fight between the pokémon and their clones and save the world.moreless

Max decides to attend the beginners' class that Kenny is in. He's in the middle of battling the class show-off, Tommy, when the principal comes running in to tell them that the school's Pokéballs have all been stolen. Team Rocket have appeared and are are planning on using the pokémon for their evil schemes, and now someone must stop them.moreless

Meanwhile, Shelly of Team Aqua is also aboard the base and she frees Kyogre from its prison. But when the huge Pokémon gets free it begins to tear up the place, causing the Blue Orb to fuse with Pikachu. While Ash and Pikachu are separated from Brock, May and Max, Lance arrives to help with the situation but things get worse when Archie and Team Aqua turn up.moreless

Martha gives everyone a brief tour and lunch at the academy before bringing everyone to meet Drayden. Iris is finally feeling confident enough to take on Drayden. The first round of the match ends up being Haxorus vs. Excadrill, the same battle that Iris and Drayden had many years ago. Although now Iris is sure the battle will be different, but Drayden still has some tricks up his sleeve.

Nurse Joy warns them about a truck hauling pokémon that overturned, injuring dozens of pokémon. Her center can not care for all of them, so she is sending some over to his hospital. Ash, Misty, and Brock agree to help. When the pokémon arrive, it is revealed that Team Rocket was hauling them, and they also agree to help. Terri, Kyle, May, and Brock burst in and Master Hamm gets in an argument with Kyle, who turns out to be his son. To settle it, they decide to have a battle, Master Hamm using Hitmonlee and Kyle using Hitmonchan. During the battle, Master Ham's bad back fires up on him and he is forced to quit. Ash offers to battle for him, but Kyle objects to that. May offers to battle for Kyle and the match is reset. Ash is given Hitmonlee to train with while May is given Hitmonchan. They practice and then battle each other with Kyle's Noodle Shop on the line!moreless
