When Michael has his shirt off you can see his back and the full tattoo, however in the season one episode "By The Skin And Teeth" he badly burns it and the tattoo in that spot is destroyed.
Goof: How did Gretchen know where to look for Whistler when we see him copying the card in the hotel?
Goof: After Wyatt shoots out the window and Michael, Sara and Lincoln are fleeing from the house, Michael and Sara are slightly ahead of Lincoln. However, in the next scene, Lincoln somehow is ahead of Michael and Sara.
When Michael and Mahone meet up with Whistler in the alley, Whistler is wearing his jacket buttoned, but the next shot has his jacket open.
This was the first Prison Break season premiere that Paul T. Scheuring didn't write.
Jason: Let me give you a little bit of advice, and this is on the house: watch your step with that thing. The Company will do anything to get it back.
Whistler: Don't I know it. (Takes out a gun and shoots Jason and his associate)
Mahone: (To Gretchen) I'll be getting myself out, don't you worry about that. You worry about getting your ass back into that seat in time.
Michael: I have something for you.
Sara: Okay.
(Michael reveals the origami rose)
Michael: You left this behind.
(Sara laughs and takes the rose from Michael.
Sara: So that's what this is about, huh? Getting me my rose back?
Michael: Yeah I guess I'm done now. I can retire.
Sara: How much time are you looking at?
Michael: They're saying 15 years. I have to find out for sure.
Sara: I heard Lincoln say something about a deal?
Michael: No jail time. In exchange for taking down "The Company".
Sara: How?
Michael: Exactly.
Michael: Go find it (Scylla) yourself. Seems to me the US government should have a little more reach than someone who's looking at major time.
Self: To perform that operation, Michael, would require signatures from about twenty different department heads. You want to bet at least one of them is Company? The only way this is going to work is via freelancer, off the books.
T-Bag: (about Michael) We're the same and he just can't stand it. Drives his ass crazy. We got the same brilliant mind, the same natural-born leader tendencies, the same one-in-a-million charisma. He thinks he can just look down his nose at me?
Michael: (to Sara) I don't know how we're going to take them down. I don't even know who they are, but I do know one thing: the Company is going to pay for what they did to you.
Whistler: You have to trust me. I'm not your enemy, Michael.
Mahone: I have to tell you, Pam, you know, I had a plan for all of us to be together. And I'm not going to stop working on it.
Pam: Why do you need a plan? If you want to be with someone, you just be with them.
Mahone: Don't say that unless you mean it. Because I will turn this world upside down to get back to you.
Self: (to Lincoln) Some people still care about their jobs. Some people still fight for this country. Maybe you've been a little too distracted boosting car stereos and busting heads to remember that.
Michael: (to Bellick) Sucre vouched for you. He says you came through for him in Panama.
Self: (to Michael) You've broken out of two penitentiaries. I'm thinking breaking into a building isn't too far outside your wheelhouse.
Michael: (to Self) Sara Tancredi. Last seen in Panama. If you help me find her, we've got a deal.
T-Bag: Where I come from there's something called a blood feud. Michael Scofield left me for dead one too many times, as it turns out.
Michael: I spent the last month thinking Sara was dead and it was my fault. If she's out there, I'm going to find her. That's all I care about.
(Fugitives Sucre and Bellick are waiting for Bellick's mom to pick them up)
Bellick: She's never let me down, at least, she hasn't yet.
Self: The card has all the data on it, but it's encrypted. Once you get your hands on it, you're going to need to find a way to break into the Company's headquarters. It's the only way to read what's on the card.
Theresa: (to Sucre) You can't keep bringing Maricruz down. You can't do this to her anymore.
(Mahone pulls up to his wife's house which is surrounded by police and covered with crime scene tape. He tries to go in, but is held back by police)
Police Officer: You don't want to go in there.
Michael: (to Bruce) I'm looking for Sara and right now you're the only person I can think of who can help me.
Michael: (to Sara) I love you. That's all I know right now.
Michael: (In reference to taking down The Company) It goes without saying that this is your last chance to back out, because first on the list of things I cannot guarantee you is your safety.
(Michael receives fake ID's from Self)
Michael: Fake ID's, it's a good start, but there's some things you can't fake and there are some things you can't hide.
(Michael rolls up his sleeves, revealing his tattoos)
Michael: Know what I mean?
Self:How high's your threshold for pain?
(Michael starts to smile)
Michael: (talking with agent Self about the plan) Where's the building?
Self: L.A.
Michael: Where in L.A.?
Self: I don't know.
Michael: So, we've got a data card, which could be anywhere and we've got to break into a building, the location of which has yet to be determined. Simple enough.
Michael: My name is Michael Scofield, and I'm a fugitive. Three weeks ago, I was in a Panamanian prison. While I was there, I was approached by the Company. The Company is a corrupt organization involved in all levels of industry and government. They gave me two options: break one of their men, James Whistler, out of that prison or else they would kill the only woman I ever loved, Dr. Sara Tancredi. I held up my end of the deal, and I broke Whistler out. But the Company ... They killed Sara anyway. I don't know why the Company wanted James Whistler out of prison, but I've tracked him here to Los Angeles. He's with another Company agent I know only as Gretchen. The same agent who murdered Sara. This ends today. I came here seeking justice. The justice I now know the system cannot provide. So, if you're reading this letter, you'll know I died avenging Sara's death.
Gretchen: (to Whistler) You pull this off, you can come up to my room later and the word 'no' won't be in my vocabulary.
(When the gang reunites in order to take down The Company)
Michael: We all are a long way from where this started, but what I can guarantee you is that if we do this thing right, we'll be close to where it ends. Freedom, finally.
Wilbur Fitzgerald passed from receiving the "Co-Starring" credit to the "Guest Starring" credit.
Robert Wisdom has been removed from the credits as he's no longer part of the cast while Sarah Wayne Callies returns to the show and Michael Rapaport is added.
