Sheppard: Well, maybe we can upload her, or it, or whatever this thing is into a virtual reality like we did with Ava.
Sheppard is referring to the replicator Ava Dixon in the episode "Outcast."
This is the first episode to show a Spacegate using its stabilizers to reposition itself.
Weir mentions that she has encountered a surprising number of advanced races in the Pegasus galaxy who are hiding from the Wraith.
Nitpick: Why don't Sheppard and the others use the anti replicator guns. If the replicators have a stripped down configuration, they should be vulnerable to the beams.
Goof: After one of the scientists with Zelenka is killed, it cuts to the control room where Sheppard says "we've already got one man dead...", however he couldn't possibly know about that as communications were down.

In the alternate reality from which the Daedalus originated, the ship was not under the command of Colonel Steven Caldwell. Instead it was commanded by a Colonel Sobel who is the first female commander of an Earth battlecruiser we have encountered with the exception of Colonel Samantha Carter, who commanded the Phoenix in the alternate timeline seen in "The Last Man."
Ronon's "who cares" attitude about the team's alternate reality doubles is similar to Teal'c's view on the matter . When he met (and killed) his alternate self in the Stargate SG-1 Season 3 episode "Point of View," he stated that "our reality is the only one of consequence" and in the Season 9 episode "Ripple Effect" he did not speak to his alternate self.
At the end of the episode, Woolsey has a bottle of water in front of him. Even though we can't see the brand name, it is recognizable as a bottle of Evian, a French brand of mineral water.
The addicting enzyme injected during the Wraith feeding process is designed to strengthen the human body and prevent the body from failing prematurely. This is the same enzyme that Lt. Aiden Ford became addicted to in the episode "Siege (3)."
Tyre took Ronon to a planet called Sarif Sur, where Ronon had previously saved Tyre's life when they were both members of the Satedan military. A flashback scene involving this rescue was scripted but never made it to camera.
Teyla: (about Solen Sincha) He is a survivor of the Wraith attack on Sateda. Ronon and I encountered him on a trade mission to Belkan two years ago.
Teyla is referring to the season 2 episode "Trinity."
Goof: In "Rising (2)," all the surviving Athosians moved to Atlantis and lived there for three months before moving to the Mainland. That would, of course, have to have included Kanaan. So why would he, upon his return to the City from the Mainland, be scared of the shower? Presumably he bathed during those three months?
Goof: When the blankets are pulled away from Dr. Keller they are down around her knees, the next shot they are just below her waist, then down to her knees again.
