As of now, the way I understand the story is:

Andreas Avenir escaped to the past first. Sarah Lynch, in her duties as an observer, determined that history was amiss, and realized that Avenir was the perpetrator. Avenir's intention was to cast doubt on the motives of one historical figure, Victor Pearson. In order to do that, Avenir traveled to pre-1879 to establish credentials for himself plausible enough for Blake Holsey's father, in 1879, to permit Avenir to design New Chichester Preparatory Academy despite Avenir's peculiar instructions.

Sarah Lynch disregarded the observers' directive not to interfere and tried to foil Andreas Avenir herself. She didn't know exactly when/re* to go, so, based on information she had at the time, she took a chance with pre-1977 (to establish plausible credentials for herself). At first, she didn't know Victor would be the one to find the super qigong ball, only when/re* the ball could be found. She made a powerful stand by believing that the only person of that era who could be trusted with the super qigong ball was Victor (and certainly not Avenir), so she was pleased that Victor had it in his possession.

Along the way she fell in love with Victor, and thought she could make a life for herself with him in "our" present. She must have realized that she had to return to her rightful time and fulfill her part in destiny (Janitor probably had a strong hand in her "realization"). The only way available to return her to her time without disturbing an acceptable future timeline would be the Pearadyne accident. Little is known about Avenir between 1879 and 2005 except that he must have realized that Sarah was on his trail, and was trying to keep ahead of her. Avenir met Kelly Trent, and, for all we know, he may have really been in love with her, but she seems more like a pawn in his game against Sarah.

Sarah didn't interfere with Avenir installing the palladium subfloor because it would have been necessary for Josie Trent's qigong ball to become super charged to become the powerful source it was for the Pearadyne reactor. Sarah didn't want Josie to interfere with Vaughn Pearson handing over control of the super qigong ball to Avenir because it would have been necessary in order to trap Avenir.

The ball lost its power in the end because its duty to the future timeline had been fulfilled. Continuing experimentation at Pearadyne II and other successors may discover a new way to fiddle with spacetime. The residual effects from the first Pearadyne's accident may be permanent, or may diminish over time.

presumably all residual effects of the accident, which included the wormhole/black-hole event horizon, and its quantum effect breakdown of standard physical paradigms

It was rather clumsy of the writers to throw in "Avenir" so late in the series, and then make him key to the mystery. However, they probably weren't expecting to close the series so soon.

yeah your probably right, I mean why would anyone expect such a great show to end so abruptly.

If you think about it, Avenier wasnt TOTALLY randomly thrown in. 'Past' hinted about him being of some importance. him saying 'Well done Josie.' proved he knew what was going on. And the reason for him being the head of board at the school makes sense. Its only logical for Victor's funds to eventually run out when the reasearch and setting up for Pearadyne2 are going on but the company wasn't bringing in any profits. Any his other source of funds, the BHH student tuitions (sp?) went down the drain when a lot of the students were pulled out.

"Past" was purty-darn late in the series. That's what I mean.

He was hinted on in Nanotechnology. Tyler was being sent to Avenir Institution.
