The Utromidium drains the super-TMNT's powers, so Blobboid should not have been able to morph into Mike inside the cage.
Utromidium, the weakness of the Super Turtles, is obviously named after the Utroms, the beings responsible for the Shredder's appearances, and for the Turtles' being.

When Raph throws his Sais at the lava monster, they get melted. But at the end when the turtles are walking back to the tunneler, you can clearly see him holding his Sais on his belt.
Just exactly how can an entire city that has been ripped up from the Earth in a vague diamond shape be inserted back in the wrong direction? The artists draw the chunk of Earth in such a way that it can only be reinserted easily back in one direction. Plus, even if the city was reinserted in the right direction, there is still various problems with plumbing, electric, and gas lines.
Also, how was food shipped to those people trapped inside? No Earth vehicles or weaponry were strong enough to penetrate the force field.
At the end of the episode, Shredder doesn't seem too upset that Dr. Chapman gave Baxter an upgrade without, as far as we know, approval from him.
Stretches of the imagination not withstanding, how can Dr. Chapman just grab Baxter's bare brain, with an ungloved, unsterilized hand, lug it around, which causes it to change shape during movement (Check the animation.) and NOT cause brain damage to Stockman?
When Mikey throws the third purple dragon out of the truck, the police catch him saying they have the third guy who hi-jacked the truck. That means the police already caught Two-Ton and Spike but later Two-Ton and Spike are seen again riding in a car with another purple dragon trying to take the truck away from Mikey.

After toddler Leo gets back from training little Casey, Splinter calls him to come train. As Leo is walking in front of Don and Mike, Splinter follows him. But, for some reason, the sensei's tail is missing from the shot. What happened to Master Splinter's tail? It was there in the shot just before.
