Sheen and Carl call Timmy "Small headed Jimmy", but if anything his head was larger than Timmy's.
Timmy is sent to Jimmy Neutron's lab because he wished to be in the greatest laboratory in the universe but, confirmed by the second crossover, Jimmy and Timmy aren't from the same universe, so Timmy should be sent to a lab in his own universe.
When Crocker destroys the Big Wand, the fairies' wands shut off. The weapons in the Armory have their own power supply. So why didn't the fairies just get some weapons from the Armory and use them against Crocker?
Timmy knows that his world is 2-D, but he told the Crimson Chin that Timmy's world was 3-D in an earlier episode.
When Timmy is in Retroville and the 3-D world, Timmy has four fingers (not including the thumb) on each hand, in contrast to his normal three fingers in real life. Jimmy Neutron also just gets three fingers when he enters the 2-D world.
When in the FOP universe, Jimmy's watch keeps disappearing, but reappearing in scenes where he uses it.
When Timmy is playing Decimator on his Game Buddy, it is a game cartrige, but when he says he always carrys a copy of Decimator and he pulls it out of his pocket, it is a CD-ROM.
When Timmy says everyone in Jimmy's world use a T for a J and vice versa, Timmy says, "Gee, what a jwit." That translates to twij. Shouldn't he have said, "Gee, what a jwij."?
When Timmy puts Decimator into the computer, Jimmy's tuneup disk isn't there anymore.
Timmy: I love this universe!
Jimmy: How many times do I have to tell you? I'm NOT Timmy Turner!
(Crocker notices, and destroys the Jimmy Neutron suit, being controlled by Cosmo and Wanda)
Wanda: Technically, he's not even Jimmy Neutron!
Cosmo: (in strange voice) Pay no attention to the fairies operating the fudge-head suit!
Goddard: (as the Decimator) PLAYER ONE: YOUR FUTURE IS CANCELLED!!!
Cosmo: Oh, no! That kid isn't Timmy! His swirly, fudgy hair is way too perfect!
Wanda: Worse! If he finds out we're Timmy's fairies, we'll have to go away forever!
(Jimmy approaches them)
Jimmy: What are you?
Cosmo: I'm Cosmo!
Wanda: And I'm Wanda!
Both: And we're... (look at each other) uh...
Jimmy: (while squeezing Wanda's foot) Holograms, of course!
Cosmo: Hey! Hands off the wife!
Jimmy: (about Cosmo and Wanda being "holograms") Oh, and capable of independent, rational thought! You must've been programmed for super intelligence.
Cosmo: Did you hear that? He called me super intelligent! (changes into a superhero suit) This looks like a job for...(pulls a pea-sized brain out through his nose) My brain! Go ahead, ask me anything!
Wanda: (to Cosmo) Why are you still talking?!
Cosmo: Seven!
Timmy: Why is everything so bulgy?
Timmy: Its Timmy, not Jimmy.
Jimmy: AHH! An F! It burns!

Cindy's feeling for Timmy are very open, as opposed to secret for Jimmy.

This is a very, very lame spoof of the 1980 hit movie "Caddyshack" when Al Czervik, played by Rodney Dangerfield, says in the gift shop "Look at this hat. Looks like you get a free bowl of soup to go with it. This is the worst looking hat I ever saw" then he sees that the judge is wearing the same hat, and Al says "...oh, it looks good on you, though."
Sanjay: And I am not Sanjay. I am Yogi bear! I am smarter then the average bear.
Yogi bear is a cartoon character from 1960s.
Jimmy: Say Hello To My Big, Shiny Friend
This seems to be a goof on 'Scarface', a movie played by Al Pacino. The real line is "Say Hello To My Little Friend!"

This quote was slightly taken from the show "Toy Story" where Buzz was showing off on Woody.

In case you didn't noticed the thing on Timmy's head was the helmet Jimmy used drain his brainpower in the episode "Normal Boy" and just like Jimmy, Timmy's IQ was reduced to that of a drooling brain-dead monkey. Also Timmy said the same Jimmy said when he became stupid. "I'm loopy!"
Cosmo: Pay no attention to the fairies behind the curtain.
This is a quote reference to the movie,
The Wizard of Oz, when Dorthy notices the source of the wizard and he says, "Pay no attention to that man behind the curtain. He's a nobody."

Homer Simpson from The Simpsons goes to a 3-D world and says "Why is my butt so bulgy?"
