Before the trains collide, a person in a car complains about having to wait on the trains while the gate lowers in front of the car. Seconds later, the trains are stopped and the car is mysteriously nowhere to be seen.
Just before Bubbles threw the last apple, watch very carefully and you'll see what looks like a worm in that apple.
As Bubbles threw apples at the monster, you can hear the full splat as it hits it. But apples are hard and they can't splat.
After Blossom got a 10 in her math exam, she shouted "WHAT!" Then Buttercup said "Huh," but Blossom's mouth moved into the word instead.
The mayor's deduction of where 32 N by 212 W is (Townsville) brings the idea that Monster Isle (from "Super Zeroes") could be Japan, despite all the Godzilla films.
Although Him's "Boiling and Freezing" riddle would be an excellent riddle for someone to figure out, it does not make sense. There is no global coordinate that matches 32 degrees north Latitude by 212 degrees Longitude, because there is no Longitude line that "high." The "highest" line of Longitude is 180 degrees (the International Date Line), which is exactly on the opposite side of the globe as the Greenich Meridian Line. Of course, this may have been done to keep Townville's location where it belongs - in the realm of fantasy.
Him apparently forgets to give the Girls a time limit to defeat the monster.
In the puzzle with the two Ms. Keanes, the writers goofed a bit on the answer. While Blossom's reasoning is correct, the real Ms. Keane should have been #1.
Buttercup: This is hopeless.
Bubbles: We're gonna lose the Professor.
Blossom: We can't give up that easily, we need to approach from a different angle, I'm going for the head!
(After Bubbles scores)
Him: Well, I'll be darned. YOU WILL NOT DEFEAT ME, YOU LITTLE BRATS, THE PROFESSOR WILL STILL PAY!!!
Blossom: Three minutes without flying? Come on, Girls. Let's run for it!
Buttercup: We'll never make it. The subway's the fastest.
Bubbles: I like ponies.
Blossom: (Referring to the Ms. Keane clones) We need a question they'll have to answer differently.
Bubbles: I know, I know! Let's ask what their favorite color is.
Buttercup: And just where will that get us?
Bubbles: I thought it would be nice to know.
(Blossom is trying to figure out Him's riddle about the two trains on an abacus)
Buttercup: Can't you abacus any faster?
Blossom: Aba-kiss my butt!
(As the Girls try to get rid of a monster without using their super powers, Bubbles throws apples at it)
Bubbles: How do you like them apples?
Buttercup: We're gonna need something a lot bigger than apples.
Bubbles: How about grapefruits, then?
Blossom: Okay, Him, hand over the Professor.
Professor Utonium: Girls!
Him: Too late girls, you failed. The Professor is going to pay. Heh! Heh! Heh! Heh!
(Powerpuff Girls gasp)
Professor Utonium: No!
(Him Hisses)
Powerpuff Girls: Professor!
Him: Time to pay. (Cash register rings) That'll be $7.95, please.
Powerpuff Girls: Say what?
Him: You see, I bet the Professor here a free breakfast if you Girls could solve all my riddles, but you failed, and now he has to pay full price.
Professor Utonium: Here's your money, Him. Your flapjacks are good, but not that good. I'm never eating here again. Come on, Girls, let's go eat at the other restaurant.
Him: Wait! Come back. I'll make my flapjacks cheaper!
Narrator: And so... uhh... hmm... yeah...

The final location in the hunt is given by the Mayor who states that the global coordinates of an intersection is at 32 degrees North and 212 degrees West (or 148 East). This puts Townsville in the Pacific Ocean, approximately 400 hundred miles east-by-southeast from Japan's largest island.
Buttercup is apparently using paper money now.
When Him gives the Girls his fifth riddle (which, by the way, is utter gibberish), which takes place right before the commercial break, he gives the girls two minutes and forty-five seconds to complete it. That is exactly the amount of time there is in the commercial break of a Powerpuff Girls episode when it airs on the "Cartoon Cartoon Friday" lineup.
This episode is a parody of Die Hard.
The SAT riddle required the girls to score 100 points between them. In real life, the score range on any given section of the SAT is still 200-800 points.
The Twin Ms. Keanes: Truth/Lies
One of the clones of Ms. Keane always tells the truth, and the other one always lies. This segment of the episode is a parody on the scene from the movie, Labyrinth, which featured two castle guards: one who always told the truth, and one who always lied.
