A team of military police is preparing to storm the Budahas residence. Anita Budahas arrives and the team leader informs her that her husband Colonel Robert Budahas has violated base security by stealing a military vehicle and is armed. The team enters the home and discovers a freighted Budahas cowering in a corner with a rash all over his body. Washington D.C. Mulder and Scully meet in a bar where Mulder explains that Colonel Budahas, a former test pilot at Ellens Air Force Base, disappeared four months ago after the military stormed his home and the government is denying all knowledge of the situation. Mulder says he is the sixth pilot to disappear from the base since 1963. The case, he tells Scully, has a certain "paranormal bouquet." Before they can leave an unknown man confronts Mulder in the bathroom, saying he has "an interest in your work" and warning him to "leave this case alone." F.B.I. Headquarters Scully does some background on the case and calls Mulder at home. She asks if this has something to do with UFO' when Mulder hears a clicking noise in the phone. He goes to the window and discovers a van parked outside. He tells Scully that he can't talk about it on this line. Marriette Field, Southwest Idaho Mulder and Scully meet with Mrs. Budahas, who says he'd behaved unpredictably: sprinkling fish-food flakes on his food at a dinner party, yelling at the children for no reason, and suddenly shaking as if he were having a seizure. She says that a Mr. McLennen also went crazy. Mulder and Scully visit him and his wife and Scully believes his condition is a result of stress. They then go to the Flying Saucer Café, looking for "UFO nuts," where Mulder sees a picture of a UFO. Mulder gets directions to Ellens base and that night they see two darting lights in the night sky over the base. The objects then appear to take off at imposable speeds and break the atmosphere. They then spot to people jump the fence and being chased by a helicopter. They catch up to them but it's just a couple of teenage stoners. Mulder explains the picture from the café looks uncannily like a shot supposedly taken in Roswell, New Mexico in 1947 and Ellens is rumored to be one of the six sites where parts of the wreckage of UFO crash were taken. He believes that the government is testing planes built using UFO technology, the strain of which may be causing the pilot's behavior. Inexplicably, the missing pilot shows up, but his wife insists he's different. Mulder thinks the pilot's brain may have been 'rewired' to make him forget certain things, lest he becomes a security risk. Soon after, Mulder and Scully are stopped by a group of armed men and told to leave immediately or suffer the consequences. Scully urges her partner to get out 'while you still have a job,' but he takes off alone and is caught in a secret area after seeing one of the UFO's. Mulder is strapped to a gurney and injected with drugs. Determined to get him back, Scully takes one of the security men hostage and goes to the base, where Mulder is brought to her, groggy and glassy-eyed. 'How did I get here?' he asks. Mulder meets Deep Throat again whilst jogging. Deep Throat says that he can help Mulder, but that their lives may be in danger, and that "are and discretion are now imperative." his interest, he tells Mulder, is "The Truth," and when the agent asks, "They're here, aren't they?," Deep Throat responds flatly, "Mr. Mulder, they have been here for a long, long time."
