It seems a little strange that Mulder's body has been able to restore itself from almost death, plus three months of decomposition, but that the marks from the cheek pulling things are still there! There seems little evidence that the marks from any of the other experiments are still around.
Scully takes Mulder back to his apartment when he gets out of the hospital. Everything's still there and it's even clean! Scully must really like his place to have kept it the way it was, even though he was supposed to have died 3 months earlier.
At Mulder's funeral, there is snow on the ground, so that would mean it was around the end of November, beginning of December at the earliest, so shouldn't Scully have been showing?
It seems to me that even if Scully did have power of attorney, if she really believed Mulder was dead (and presumably she did if she allowed him to be buried), then she of all people would want to know how and why he died.
Response to Goof: With both of his parents dead & finding his sister's final fate, chances are that Mulder's Power of Attorney would go to Scully. And Scully would not want Mulder dissected like that, so maybe that is why he was buried without an autopsy or any kind of exam.
Mulder had been buried for three months by the time that he was dug up. Wouldn't it stand to reason that before his burial an autopsy would have been performed, given that his death was rather unusual? Obviously one hadn't, or he'd have a 'Y' incision in his torso and would be missing (at least pieces) of organs.
In Within(1) and Without(2), the machine that produces the tools for Mulder's tests is next to him on his right, yet in this episode, in Scully's dream, it is on his left.
The title of this episode strangely echoes a scene from the season 3 episode "Jose Chung's From Outer Space".
Where the cigarette smoking alien exclaims "this is not happening" over and over. Both episodes deal with extra terrestrials as well.
Why did Doggett have Scully and Skinner come out to a field in the middle of nowhere just to meet Reyes? Why not at the FBI Headquarters in Washington?
Goof: When Scully initially enters office waiting room, it's empty but a few seconds later, a lady is in a dark top laying on the seat behind her.
You would think that in the event of an unidentified contagion that had killed at least 5 individuals, that the CDC would have the authority to quarantine the entire area and shut down the subway system.
In this episode while Doggett was in the tunnel Dr. Lyle mentioned "Survivor 2". That season was called Survivor Australian Outback. Survivor is a long running show that is going into it's 15th season this fall.
Doggett mentions that there were three rounds missing from the clip of Mulder's Walther PPK. This is inaccurate as the Walther uses a magazine and not a clip. Furthermore, an FBI Agent and former U.S. Marine would understand this distinction and not make such a blunder.
Even though David Duchovny is credited in the title sequence, he does not appear in this episode.
Doggett says that one of the Indian medical documents is in Farsi. This makes absolutely no sense, as Farsi is not spoken in India. It is only spoken in Iran, a country thousands of miles away.

If Scully was so uncertain of the boy being the suspect, she should have ordered him to stop. And if he didn't then she could have just shot him in the leg or shoulder.
Doggett says that 'dead people don't tip' to Scully in relation to the first victim, however the victim never tipped the bell boy, just stared out the window until he left.
As Ray is eating his sandwich it goes from having aluminum foil, not having the foil, and then back to having it again. Also the first bite mark changes. When Ray is filmed from behind the sandwich has a bite on only one slice of bread.
Just after Scully has completed the autopsy, Doggett comes in to tell her that Ray's print has been found on the car, and that blood found there is also a match to his. Not only does this seem an inordinately short time to complete a DNA match, but there's no evidence that they ever had anything to compare the blood to, so how do they know it's Ray's?
