While both Bulkhead and Landmine/Landquake are called to Optimus Prime when he summons the Autobots' Combination Sparks, neither Bulkhead nor Landmine can (or has) actually combine with anyone. Their special power-up is their Brute Mode.

Nitpick: Near the beginning, Optimus, et al are talking and claim there's an empty clearing they can land in that has no Decepticons. But, right after that, there's a single shot on Optimus Prime and little explosions are going on all around his feet. They could be background explosions or they could be shots being fired at him. If the latter, then, there surely MUST be Decepticons in the said clearing. And, Scorponok clearly was nearby because he flies into shot and soon attacks.
Blasts from the Energon Towers are Green so that shows that the Energon gas has passed to the towers.
There is no way Dr. Jones could have survived a fall that causes his head to make a dent that deep in rock, let alone metal!
Omega Supreme, a high-tech Cybertronic super-train, makes the same sounds as an Earth steam train.
Galvatron says to Six Shot that his command is as easy to carry out as the simple press of a button, and presses said button. So, why did Galvatron suffer Six Shot to not only fail in this but attempt to betray him THREE times before doing it himself?
It seems just a little too hard to swallow that Rad and Dr. Jones could have survived jumping into and falling down that elevator shaft to the bottom.
If this whole situation is merely an Autobot training exercise, what is the point of having Galvatron battle Snow Cat and Demolishor? Galvatron simply walks away after winning, so, absolutely no training was accomplished at all.
During the battle between Optimus Supreme, Bruticus Maximums, and Constructicon Maximus, Optimus shouts, "I AM YOUR LEADER!" as he swoops in to attack the two. Um, Optimus... you're an Autobot. The two Maximi are Decepticons! No wonder these guys have been fighting for millions of years, if one of the team leaders doesn't even know how his own troops are!
Edit: This line only exists in the dub and this scene is one of the victims of the translation errors.
Goof: When Cliffjumper (currently going through phase of being called "Downshift") is trying to remain in control of the Miranda II, he says "Bingo! That's it! The Decepticon's weakest point is on planet Earth". That doesn't make any sense; he's trying to find a spot on Cybertron for Kicker and the Omnicons to land, so that they can shut down the energon gas.
Cliffjumper even sounds like Downshift!!!

When Rodimus tells Powerlinx Ironhide to retreat, you can see he isn't combined with Hot Shot anymore, but after that, he is magically Powerlinx Rodimus again!
When Megatron morphs into Galvatron, the next scene Optimus is thinking about Megatron but refers to him as "Galvatron", but how would he know? Starscream does the same as well. The trasfromation was never explain and all characters "Suddenly" knew it was Galvatron as this time.
Correction to first goof. This series is a continuation of Armada. Seeing Megatron in a different color has happened before, and he was known as Galvatron then! So it makes perfect sense.
When the Autobots come down on Cybertron, if you look closely, Cliffjumper (without the upgrade) can be seen in
vehicle mode although he isn't there.
Nitpick: Constructicon Maximus related Galvatron as Megatron even after hearing his new name.
It must have hurt Gary's (Optimus') throat to scream like that
