Goofs: Just after the three Autobots enlarge and escape from Megatron's body, Perceptor notifies Optimus Prime and the others they have the Heart of Cybertron. He then continues speaking (but with Brawn's voice) when he tells them it's destabilizing and could explode at any moment.
Optimus Primes orders Perceptor to fix Wheeljack first out of the injured Autobots. Wheeljack did not participate in the battle (9:40).
Optimus Prime calls for Hoist, Grapple and Ratchet to get the injured Autobots back to base. Grapple did not take part in the battle (9:27).
Initially Optimus prime took Bumblebee, Ratchet and Brawn to scout for the Decepticons. Once they find Megatron with the Heart of Cybetron equiped and begin to battle; there are Transformers that appear out of nowhere, for example Ironhide, Smokescreen, Huffer, Cliffjumper, Hoist, and Bluestreak.
Perceptor is briefly shown with a Decepticon symbol on his chest in place of the Autobot one.
When Megatron starts shooting once he has the Heart of Cybertron, he hits most of the Autobots, notably Ratchet. But when the Autobots return to their base, Ratchet is among the ones that come out to check on the wounded, making it seem that he had never been a part of the fighting. This goof is further muddied - one could assume that is was just Ironhide colored white (since Ironhide and Ratchet both have the same body build; Ratchet is white (ambulance) and Ironhide is red (van)), but Ironhide himself had been shot mere seconds earlier. It's unlikely he would've been able to get up immediately just to get shot again.
Rachet: Do you realize that we just saved Megatron's life?
Brawn: Somebody saved all our lives!
Optimus Prime: Who, Brawn?
Brawn: Ask my buddy here about it (Referring to Perceptor as he puts his hand on his shoulder). And ask him polite 'cause anyone who doesn't think he's a hero is gonna have to answer to me!
Perceptor: It takes more than brawn to fight.
(After Starscream fires at a tree and misses)
Rumble: (Laughing) Good shot, Starscream.
Starscream: (Pointing blaster at Rumble) Shut up or I'll blast you, punk!
(A snake descends from tree over Starscream's head)
Rumble: Hey, hold that pose. I wanna remember you that way. (The snake attacks Starscream)
Megatron: Decepticons - introduce yourselves!
(The other Decepticons start firing their weapons)
(The Autobots are in battle with the powered-up Megatron)
Ratchet:He'll blow us away if we attack.
Cliffjumper:He'll blow us away if we just stand here, charge!
Rumble: Nice scenery!
Scavenger: Yeah, lets waste it! I hate nice things!
The original story for the final two episodes of Beast Wars mentions of that Dirge, Ramjet, and Thrust were in stasis lock inside the Nemesis. The Coneheads were never seen at all in this episode. Like many season 2 characters, the Coneheads never have an origin in the cartoon. It is possible that the original Megatron found them inside the Nemesis.
This episode shows that energon is a beverage.
The ship the archeologists uncover is the Nemesis, the ship the Decepticons pursued the Ark in. The Nemesis would feature prominantly in the Beast Wars finale "Nemesis".
Response: The Archaeologists may have only uncovered a part of the Nemesis which could have burned of in the atmosphere.
The entire shrunken journey through Megatron can be seen as a nod to the classic movie Fantastic voyage, and perhaps even the "Trip through the robot" episode of Lost in space, both of which had a similar journey.
