Mystique gets knocked into the machine that enhances her mutant powers she comes out looking like she does in the X-Men movies. This form is different from the form she has in season 2 through the rest the series and never seen again.

Mystique calls Storm "Windrider" - this was an epithet often used in the comics.
Asteroid M was referred to as Sanctuary - the two-part episode dealing with Asteroid M in the 1992 series was called "Sanctuary" (parts 1 & 2).
Sabretooth taunts Wolverine about it being hard to stay afloat with metal bones - this was something brought up in the comic series, as well as in the short stories used to round out the Classic X-Men series (if you missed that, it was a series started in the mid to late 1980s that started reprinting X-Men issues starting with Giant Size X-Men #1).
In the comics, Havok was a frequent ally of the X-Men, but often refused to join.
This is the first time we see Mystique demonstrate her fighting skills. In comic canon, she was a skilled assassin who could kill a man with her bare hands.
