It's a real card, it was released in the "Phantom Darkness" set:

In many ways, it is kind of worse then a Polymerization as you need to discard a card to use it. In addition you still need the required Fusion Material Monsters, so if your opponent doesn't have the card you need then it just becomes a more expensive Polymerization. The only additional feature on it is that no one can stop the fusion.

The way Jaden used it looked like he just took Jim's card and created Dark Gaia, but to summon Dark Gaia you need 1 Fiend-type monster and 1 Rock-type monster. Jaden supplied the Fiend-type with one of his Evil Heroes, and using Super Polymerization Jaden took Jim's monster which supplied the Rock-type.

"Super Polymerization" may be an ordinary card in the real world. However, in the anime world, it's an enchanted card that only he has access to. He created it by draining the energy from duelists who were kidnapped and defeated. Thus, in the anime, this card is both magical and incredibly evil.

Does that expain why it might be percieved as not being entirely fair?

Correction: It WAS evil. But as of season 4, it's not anymore.

One problem: cards cannot be evil. In order to be evil you need to have a conscience, which Spell and Trap cards don't have. In addition only a handful of monster cards are conscience enough in order to decipher between good and evil and therefore they can be held responsible for the actions they do (Example: Yubel is fully aware that the action she... he... err is doing is evil, but doesn't care as she just wants Jaden). And while Super Polymerization was created in a horrible way which only an evil person (Jaden's dark side, the Supreme King) will do, the card itself is not. It is all how you use it, as the card would work for any person who uses it regardless if that person is good, evil, or not involved.

Another example I remembered a while back was with the Sacred Beasts. A similiar discussion thread was created for them like this and someone asked whether they were evil or not. While at first a few people said that the cards were evil, it was then thought upon even further and it was realized that the cards were not evil, just they have an unfortunate side effect after being summoned. However the Sacred beasts are not conscience, therefore they are just doing what they were created for, not realizing they are harming the Spiritual World as they do so. Like with Super Polymerization, the Sacred Beasts would obey anyone who summons them, however most of the time villains are the ones summoning them becuase they don't care about the Spiritual World and the Sacred Beast's draining of it.

But don't be confused, becuase the way the Super Polymerization is made and the Sacred Beasts Spiritual World Draining, they must be stopped by heroes, since heroes are the only ones who are trying to keep the world in balance. However the card and the monsters are not evil becuase they are doing what they were made to do, they have no choice otherwise becuase they do not have a conscience to decipher right from wrong; it's the people who are making the Super Polymerization and summoning the Sacred Beasts that are evil.
