Daedalus is infected by a Wraith computer virus. Dr McKay and his team must stop it as members of the Atlantis expedition return from Earth after a meeting at the SGC thanks to the ZPM. During the meeting at the SGC, Dr. Weir learns that the Pentagon plans to replace Major Sheppard with Colonel Caldwell.

During the syndicated airing of this episode, the opening credits from Season 1 are shown because Rainbow Sun Francks (Lt. Aiden Ford) is still a cast member until Runner (even though he doesn't appear in this episode), and Jason Momoa (Ronon Dex) doesn't join the cast until episode 3, Runner. Paul McGillion (Dr. Carson Beckett) is not credited because of this.

McKay: Whoa, whoa, wait a minute. The transport beam wasn't designed to transport from one point in to another inside the ship. We can end up rematerializing half inside a wall.
Sheppard: Well, we're just gonna have to take that chance. (edit)

McKay: Wait a minute. There was a situation similar to this back at Stargate Command. I remember reading the report. An alien entity took control of the base computer, so they did a systems shutdown to destroy it. It survived by uploading itself onto a M.A.L.P.
This is a reference to the Stargate SG-1 episode "Entity." (edit) Goof: In the beginning, when the events of previous episodes are shown, there is no one standing at the Stargate when Lt. Ford goes through it. In previous episode, Sheppard is standing by the gate ordering Ford to stand down. (edit) When Dr. Beckett is looking through a list of candidates to join them in Atlantis you can see a couple of resumes. One of the pictures on the resume is of the director of this episode, Peter DeLuise. (edit) Goof: When Lt. Col Sheppard is beamed aboard the Daedalus from the F-302, he is sitting down before being beamed, however, when he is beamed back on board he is standing up. Asgard beams do not re-integrate matter in a different pattern, they only transfer from one place to another. (edit)

The unblinking, single red eye looking at the crew via a fish-eye lens is a dead ringer for the HAL 9000 computer from the movie 2001: A Space Odyssey. (edit)
